Folders are a convenient way to organize your references by paper, project, class, or however you choose. After you import a citation, it is recommended you immediately place it into a folder. This is recommended so that you can easily find them later. If you don't put a reference in a folder, it will still be imported, but will be listed as "not in a folder".
Click on the "New Folder" button on the upper left. This will bring up a box for you to enter the name of your new folder.
Once you have created some folders, you can view them under the "Folders" tab:
RefWorks will also indicate the number of references you haven't put into folders and you can view them by clicking the number.
